i m using Megui with x264
more information @ http://forum.doom9.org/showthread.php?t=96032
befor i used ac3 for audio
now i m using aac (higher quality @ same bitrate)
encode the video to mp4 with megui
encoded audio to .ac3 or .mp4 (aac)
after that i mux the output to MKV (using mkvmege gui)

i try alot of software and codec (Bitrate on video and audio) and i not have a good quality
sry my english...
